After some further digging, I think I sorted out the problem with our wi-fi setup. While the Airport Extreme is a 802.11n router, it will not run WDS in n mode. It limited the bandwidth to G levels (54mbps).

Fortunately, I stumbled across this article that basically says to punt on WDS for n routers and instead just use the “Extend a wireless network” option. Once I did that and moved all my 802.11n devices onto that new network, everything seemed to be back at it’s right performance.

Hopefully my early returns hold and this a permanent fix.
